what is that box on the walkway the MU jumper is plugged into?

That's the helper link. Allows the pushers to cut away from the train they are shoving while still in motion. Rather than having to stop and cut away like the old fashioned way.

Is that pipe above the train basically a big downspout, or does it serve some other purpose?

That pipe looks like it's an enclosure for a trail. I've never been to that area before, but I have seen similar steel pipe enclosures used to prevent items from being dropped off of a bridge onto tracks/trains below.
