Actually, the reason wasn't anything about the parallel CNJ route through Phillipsburg being deemed more favorable, it was about the ex-LV Delaware River bridge developing a structural defect. Since the adjacent ex-CNJ bridge was not in use, Conrail worked out a deal with NJ Transit (by then the owner of the former CNJ line) to use the ex-CNJ bridge instead of making an expensive repair to the ex-LV bridge, and re-routed its ex-LV main line to accommodate the use of the alternate bridge. The CNJ bridge was newer and in better condition, and was more modern riveted construction as opposed to the LV bridge's "pinned" construction.
