It's my understanding these were sound baffles.These were for reducing the noise from the engine fan.

The sound baffles were applied as part of the EPA mandate to reduce various noises from locomotives that took effect on January 1, 1980. Both EMD and GE used various means to reduce noises emanating from their locomotives. EMD for example buried the exhaust housing in a structure to help reduce noises and also introduced the "Q-series" quiet radiator fans. GE tried these baffles on B36-7s delivered to Santa Fe, Southern Railway, Conrail, and Southern Pacific/Cotton Belt. These were removed in short order as being somewhat ineffective and they were bothersome for the crews.
