to answer your question, this is north of the san diego subdivision, and the BNSF owns tracks. This auto train, one of 2 or 3 daytime frieghts (all the other times are hogged by Amtrak, Coaster and Metrolink, so BNSF can only operate 1-3 trains in the daytime), came from San Diego yard, and is most likely heading to Barstow as the other trains BNSF operates. There is normally an auto train, can be north or south, a mixed frieght sometime around noon-2PM daily, and then there is 2-3 trains at night, including the night freight, a freight that passed del mar at about 10-10:30PM. This is the only freight train on the west coast near San Diego that can be seen with helpers. But, to answer your question, BNSF has very limited train traffic (even though they own the tracks) beacuse Amtrak Surfliner, San Diego Commuter Service, Coaster, and Los Angeles commuter service, Metrolink, takes priotiy. Many people in the downtown san diego area complain about train noise at night when the night freight passes through downtown with like 10 grade crossings with apartments right next to it.
